When I schedule upgrades through TMS,the activity status displays that the upgrade was successful but in reality no upgrade was performed and I have web into each system and manually perform the upgrade. I downloaded the software file from the same shared drives that I use to manually upgrade the systems. Do you think it is still corrupt files and that I should delete and resave the files in TMS?

That would be the first thing I'd try.
I haven't seen this particular problem since upgrading from 12.6 to 13.0, we're now on 13.1.1.
