We login in with the admin rights to the callmanager and reset the pin and it get accepted but when the user login to the phone with that new pin it says authentication failed.

check your credential policy. Remove the option "user change PIN at first login"

When we reset the PIN on the call manager it accepts it and but when a user then tries to login to phone with that new pin it fails.

None of that, just a handful of users that won't reset on PIN.
We did change from using account name to employeenumber, last night.
