Is anyone aware of any functionality in Unity that allows admin to determine on which extension a certain voicemail came in on?
For instance, if my main extension is 409-859-4125, but I also have an alternate extension of 409-859-4128, is Unity able to tell you on which extension the message came in on?

Not to my knowledge. Are you using CUCM? If so, you could use CDR Analysis and Reporting to trace the call. Go to CUCM Serviceability > Tools > CDR Analysis and Reporting. Choose CDR > Search > By User/Phone Number/SIP URL. You can search on the calling number and timeframe of the call.

I am not sure it it lists down the alternate extensions or not but you can check:
CUC Serviceability >>> Tools >>> Reports >>>> User Message Activity report
