I am planning to build VPN solution for 3 different offices and mobile users who uses Win2k. Which VPN connection method is better? L2TP with IPSec? IPSec tunneling? PPTP?

Well definitely not PPTP. I would think either other solution is fine. We use the new version of the Cisco VPN client software on Windows 2000. Have you had the chance to read this http://www.cisco.com/warp/public/cc/so/neso/vpn/vpne/vpn21_rg.htm yet?
