After adding an extra AP license to the contoller it should be rebooted. What is the best way to do it?
Can I just do the reboot normally from GUI and excpect that the APs will use the hot-standby controller as long as the primary is back up? Or in this case do I need to reboot both WLCs?

If you issues a reboot, the primary will reboot the peer and then will reboot itself. This way the the units will come up properly. You can reboot the peer first via the CLI and then issue a reboot on the primary. Just make sure you reboot them close together and not like 5 minutes apart or else you will run into problems.
