Can we use multiple ports on Cisco 2504 controller for multiple Virtual LAN , I have created a different Virtual LAN but I want to get it routed from different port on Cisco 2504 port not from the common port we use.

Best scenario would be take all four ports, join it to a bundle as LAG and do the same on the switch side. This way you can sum up capacity and redundancy among physical ports.
After that, you can create up to 16 dynamic interfaces and place them in different VLANs as you pleased.
Unless you need physical separated traffic, the above scenario is the most recommend.
However, if you really need physical separation then you can use different ports.
For that, Cisco docs says: "The Cisco 2500 Series Wireless Controller supports multiple uplink ports. In Release 7.4 and later you can use LAG in order to build an etherchannel and treat several ports as just one connection. Or, you can disable LAG and configure a system where management and dynamic interfaces can be configured on different physical ports, and data traffic can switch back and forth infra network from respective physical ports"
Keep in mind that wlc is essentially a layer 2 device. You don't expect too much routing ability.

Yes you can assign an interface directly to a physical port. But you need to assure to disable LAG mode on the WLC, first.
Under "Controller -> Interfaces -> *your-interface-name*" you find a point "Physical Information" where you can assign the interface to the port.
But you won't be able to connect your WLC via Portchannel anymore, if you are using this (as Flavio mentioned already).
