I have a Cisco 5508 controller with multiple 3601-3602 APs. Is there a way to isolate clients by MAC address to a specific AP?

No you can't. You can isolate a mac address by WLAN but not by AP.

While I agree with Scott, you can't do that. But, not knowing what you are trying to achieve you could broadcast certain ssids on specific aps with ap groups.
