Hello,
We have an AP at a remote site and it is configured in flexconnect mode. We also have a s Mb WAN link between both sites and have configured QoS.
How does the AP mark its CAPWAP traffic and how much traffic is normally generated per one AP in flex connect mode?

Here is some guideline for WAN bandwidth/delay depend on the FlexConnect deployment at your branch. This should gives you some guidance.
It is from the below Ciscolive material.

Regarding CAPWAP marking, if you trust CoS at FlexConnect conected switchport then all CAPWAP marking will be BE (best effort) as mgt traffic coming via native vlan without any CoS tag on it. If you trust DSCP it will mark as CS6

IIRC a FlexConnect AP uses about 32kbps of WAN traffic talking to the WLC.
