I had found some basic documents to make this integration with CCM using QSIG T1/E1 links and VG248, but I just was advised the customer has CME.
Does the CME support QSIG? As VG248 is not supported by CME, VG224 can be used instead?

CME can integrate with QSIG. To enable Cisco Unified CME to interrogate a QSIG message center for the message-waiting indication (MWI) status of an IP phone extension, use the mwi qsig command in ephone-dn or ephone-dn-template configuration mode.

What about the physical level?
I understand QSIG is a subset of ISDN standards, so I must to use T1/E1 interface to integrate with Avaya system?

Yes, correct. Actually Q.931 is a subset og QSIG, not vice-versa.
