I'm collecting the Syslog messages with Ciscoworks, but on Severity Level 3 I'm receiving lots of messages regarding interface up/down which I don't care.
Is there a way to disable that ? without disable all severity level 3? since there are other messages important? And can we configure which ports should log that messages? I care about server's port's or important port's, but not all users...

In IOS, for each interface you may configure:

You could try redefining the syslog message to a lower level.
Take the syslog number that you're getting, and enter a command on your pix that goes like this:
logging message 109012 level warning
replace 109012 with the link up/down specific number
hmm.. consider that you do want some but not all, the other alternative is to filter the device description for those specific ports, perhaps.
