I have checked out all services and they are running, including the SNMP services, which the System Manager depends on.

I had the same problem and I just got it fixed. We did several things:
1. restart IIS service
a. you have to make sure the WWW service and the FTP Publishing service is restarted.
2. restart FFM Guard and FFM Server
Just a note..
If you are trying to run the ICS backup, you have to disable Cisco Security Agent before doing so.

I eventually reloaded the SPE's and restored data from backup.
