Does STP work on trunk ports , and there by end up blocking a trunk port

Yes, but you could enable fast etherchannel on the redundant links thereby increasing your throughput.

Yes. Remember STP works on a per-vlan basis so, depending on how you configure your switches it can block one or many vlans.
