Hi,
I'm seeing some strange behavior with a Nexus 5k 5.1(3)N1(1) where one config line is always missing from the startup-config despite it being in the running-config.
I have several 5k devices, all running the same code, all exhibiting the same issue.
Checking the running-config i can see the line 'logging level lldp 6', however, despite having just copied the running-config to startup-config the same line is always missing.
Whilst the above doesn't appear to cause any functional issues it does mean that network management/monitoring systems continually report inconsistencies with the device configurations.

I see the same behavior on v5.2(1)N1(3).
HPNA shows the running-config and startup-config as mismatched missing one line in startup-config, "logging level lldp 5", but when using HPNA's 'take snapshot' feature the result always returns "No difference".
