We have a port-channel from a 6509 to a vPC to Nexus 5k. Now one of the links has high errors, high input and CRC errors on the interface in the 6509, high output error on the Nexus.

I've typically seen this with bad cabling or bad transceivers. Can you try swapping the cable first, if that doesn't solve it, try swapping the Nexus transceiver for a known good one.
Is this fiber or copper? If fiber, it's likely the transceiver. If copper, it's likely the cable.

Yes, that's what I first suspect about since these are input and CRC errors. Also noticed in some posts here that the discrepancy of vlans allowed in the trunk sometimes causes these errors too. It's either L1 or L2 right? Do we ever go above this?
