Hi,
We have configured different L2 VLAN's in 6004 Nexus and can see VLAN assignments to different interfaces in "show vlan" command.It is working okay.
Surprisingly this L2 VLAN configuration can't be seen under "show running-config" - seems weird. There are no L3 VLAN interfaces defined on this switch, only single L3 interface used is management interface.
Please share the experience.

If it's like IOS then unless your vtp mode is transparent then the vlan config does not show up in the running config. Check the vtp mode , if it's client or server and not transparent that's your answer.

Yup. It's in server mode.
