I have a pair of c9300 switches with fibre between them. An aggregated interface using a port channel group is simple enough. However, Cisco offers a number of protocols for this - ISL, LACP, etc. What is the recommended choice?

Go with LACP , it's open standard.

LACP is non proprietary and can be used between other vendors however PAGP is Cisco’s own link control protocol and is used between cisco devices

Until you connecting OLD switch where is only ISL support, (Like brocade or other vendor)
LACP is good choice all time.

LACP or if it’s a routed port channel then you can do them as p2p.
