Is there an official Cisco recommendation on how to handle scheduled power outages?
I have a customer who is wanting to power down all CORE, DISTRIBUTION, and ACCESS layer switches before the power goes down, then to bring them back up in stages after the power is restored. (Campus has multiple 6509-E, 6509, 4003, 3750. It would take literally hours to perform.)
It is my understanding that A) there is no graceful way to shut down Cisco switches and routers and B) they are designed to handle power outages.

Yes and Yes. However, they aren't designed to handle power surges, that's when you need a good UPS.
You can shut it down without problems.
