Why not use the first microphone input, why use the second?
I have an SX80 in my office, and the second microphone doesn't turn itself off from what I can tell. If you take a look at the logs, do you see where it's being turned off after a call?
Regarding your second issue, Multistreaming, see the CE8 Release Notes on pg 38, where you can have participants displayed across both screens during a video conference is only supported when the call is utilizing a TelePresence Server. However, if you're running TC software, you can use the compositing feature of TC Console.

With the Multisite feature, you'll be able to see both participants, but they will appear together on the same screen.
When the second participant is connected, is it audio only?
Can you confirm that the Multisite option key is installed?
