I have a C40 that is installed in a location that doesn't have line of site with the room. Is there a way to enable the IR on the camera to pass from the there to the unit for control? I currently have an HDMI cable running from the camera to the unit.

Typically when a camera (PrecisionHD) is connected to the codec using a VISCA cable, the IR sensor on the camera takes primary over the codec's IR sensor, disabling the codecs sensor.
Do you have a VISCA cable running between the codec and camera?
If the cable run is longer than what the suplied cable by Cisco is, you can create your own using the PrecisionHD guide that shows the exact pinouts you will need for both the DSUB.

Yes, it is very much possible and common. Here's the command which you would need to check on the codec:
xConfiguration Cameras Camera 1 IrSensor: On
As Patrick mentioned, the commands are sent to the codec through the Visca Cable rather than the HDMI. HDMI is only used to transmit video from the camera to the codec.

On a side note, you can also re-enable the codecs IR sensor even if you already have a PrecisionHD camera via VISCA cable connected.
xConfiguration SystemUnit IrSensor Mode
Requires user role:
ADMIN
Description:
Both the Codec C Series and PrecisionHD camera have IR sensors, and only one of them needs to be enabled at the time. The IR sensor LED is located on the front of the codec and the camera and flickers when an IR signal is received from the remote control.
Value space:
On: Enable the IR sensor on the codec.
Off: Disable the IR sensor on the codec.
Auto: The system will automatically disable the IR sensor on the codec if the IR sensor at camera is enabled. Otherwise, the IR sensor on the codec will be enabled.
Example:
xConfiguration SystemUnit IrSensor Mode: Auto
