If you look up this bug it says it is fixed in version 3.1(5.63)
"If the Directory Synchronization process between Unity and Exchange fails
there may not be any errors logged of the failure in the Event log.
Additionally, if the synchronization failure was due to incomplete/inaccurate
information in Exchange, then the same failure may happen again during the
next synchronization cycle.
The only symptom that may manifest itself may be higher than normal CPU utilization
(especially during the replication intervals--every 10 minutes for Exchange 5.5)."
Fixed in 4.0(1.19), 4.0(0.265), 3.1(5.63)
I would much rather apply an ES to fix the problem at this point, rather than having to upgrade but not sure how to get to 3.1(5.63)

You'll need to upgrade to 3.1(6) at least - I don't believe there is an ES for 3.1(5) for this issue (the ES number would have been posted in the release notes if there were in most cases).
