Does anyone know of a way to search for an alternate extension?
I know you can use the user dump tool but there has to be a way to search?

Not in the SA unfortunately - you can use CUDLI to search in the DTMFAccessID table yourself - or you can use ATM which has a "find" function that includes alternate extensions, dial strings or email addresses (i.e. if you're looking for a "run away" notification device").
you could probably do a CLI DB query as well - just a little trickier, but it could be done.

I don't know when this was introduced, but at least in Unity Connection 8.5 you can click on "Users" and select:
Limit search to: Partition Where Name Is (Choose your Partition)
Display Only Primary Extensions in Selected Partition
Display Primary and Alternate Extensions in Selected Partition
Obviously choose the second one. Then if you search by extension it will find Alternate Extensions as well.
