Hi All,
I recently upgraded cisco prime 2.1 to 3.0. today i noticed that AP's re showing disassociated on Prime.
but all the AP's are associated on controller.

Is the PI 3.0 updated? If not, install update4 for PI 3.0.3 and add device pack 7 as well.
Check the AP status after sync'ing again.

Are the APs joining the controller with the following details:
1. Default AP name;
2. Primary/Secondary/Tertiary Controller details are empty;
3. Default AP-Group;
4. If you list the entire list of APs, the AP in question has 0:00:00 AP join time; and
5. AP in the same list have 0.0.0.0 IP address

Hi,
Please perform the WLC sync once again and then check the status for completion. Might be the AP table was not sync'd post inline upgrade.
If this doesn't work, try to delete and re-add the problematic WLC in the PI.

i am going to update to 3.1 hope that should fix it. can i update Directly from 3.0 to 3.1

Yes, you can perform an inline upgrade from PI 3.0 to 3.1.

after initiating the upgrade in stage 1 i am getting file transfer error

i was getting below error
Initiating Application Upgrade...

and this was resolved by correcting repo path
repository defaultRepo

ap was showing disassociated as WLC icode 8.2.141.0 is not supported on Prime 3.0. After upgrading to 3.1 issue resolved.
