Is there a Cisco best practice guide for warehouse design? Right now I walked into a company that has 2802/3802 internal access points mounted at 40 ft high at high transmit power. Would external 9130 with directional antennas work better for a warehouse that has 30ft high storage racks?

It’s a good and challenging design because the coverage was required at all heights (18M or about 60ft) but if there is enough money I might consider different scenario with APs+Antennas shooting down inside each aisle, of course with a lot of testing and maybe that will not work for this Warehouse requirements, but it is still a good reference design for a Warehouse.

The guideline is very simple:
do a professional site survey that measures with/without external antenna.

Thank you for this. This was exactly what I needed. Still would like to know if there were a WLC best config practice for these kinds of deployments but there doesn't appear to be.

There is no-such-thing as a "best practice" for a warehouse deployment because it all depends on how the APs are correctly positioned and, most importantly, the "dumbest" wireless client available on the floor.
If, for example, the "dumbest" wireless client will only accept a 6-character PSK key, 2.4 Ghz only, 1 Mbps data rates then that is how the WLC will need to be configured.
