Our companies autoattendant extension is set to 4600. So, anyone can dial this and then push 1 and then the extension of another phone. However, there are several random extensions that this doesn't work for. For example, when someone dials 4600, then pushes 1, and then extension 4639, it says the extension doesn't exist. This extension can be reached though using other methods, so it does exist. Any ideas?

If using CUE (you did not specify), either configure all extensions as an user with matching phone number, or disable "exist" step in AA script.
In other words: extension may not have a mailbox, but to be reached via AA, must have matching user and number.
