If your question is,
CUCM have any configuration for block the calls between extensions with the same partition, other than CSS?
then the answer is NO

Is there for just one phone? Lets say you don’t want the receptionist to be able to call the CEO directly.
Or is for a group? Customer Service team cannot call Sales team?
Can you provide more details of your situation?
On my examples above, this will be the best solutions:
Move receptionist phone to another partition
Move Customer Service team to another partition or remove dial capability to those phones.

Luis,
I think the answer to your question is already given more or less.
so I will recap, suppose your call center agents extensions are in Partition XYZ. What you need to do for the CSS for the call agents, is to put all relevant partitions in, but leave the XYZ partition out. This will prevent the agents from calling each other.
good luck

Luis, you can do it as recommended by Venperam (+5). you can simple assign different Partitions not the one which phones has in CSS (Calling Serach Space)
Example
Partitions CSS
Phone A Internal Any Partition but not Internal one
Phone B Internal same here
