I have a customer who has a catalyst 5000 with a ws-x5403 blade and wants to connect to 3 sites using gig. The problem is ports 2 and 3 on this blade come up inactive. Is there a way to set up all three of these ports as gig to multiple sites?

Depending on the Chassis type and Supervisor type, all ports can be active. The following page should help you

It says that the cat5000 port 1 active 2 and 3 inactive does this mean there is a backplane limitation with the chasis so it cannot support 3 gig ports? So this 2 ports are useless.

Correct.. A 550x chassis with three 1.2 Gbps backplane busses and can support all 3 ports(slot dependent as well).
You will also need a Sup3 Engine to make use of all 3 ports.
