My local backups of our collector fail to the default directory of $CSPCHOME/backup. It goes through the process but displays a message that it "failed to upload the backup file to". I created a new directory and attempted to backup to that directory. It said that it completed successfully, but I cannot find the file when logging into the CLI and going to that directory as root.

I actually found that the backup is stored in /opt/cisco/ss/adminshell/applications/CSPC/opt/backup/

when you are at root what do you get when you do the following ? and what is the present CSPC version you are running ? :
# cd $CSPCHOME
# pwd
