Hello
Our Cisco 4500 box shows high CPU Utilization ; no changes done on software or any hardware added.
The Box got Three modules.
1. Supervisor Engine
2. Ethernet Module 24 ports 10/100/1000
3. Fiber module 6 ports ( 5 ports used - connected to Access switches )
Any help to check what is causing the issue.

Ok , You need to draw a complete diagram showing Physical connectivity between all of your switches for people to understand and tell what links needs to be blocked by STP.
The error messages that you are seeing are :-
00:26:31: %C4K_EBM-4-HOSTFLAPPING: Host 00:0F:FE:2C:55:5A in vlan 1 is flapping between port Gi3/3 and port Gi5/13
00:26:31: %C4K_EBM-4-HOSTFLAPPING: Host 00:30:05:CC:1E:11 in vlan 1 is flapping between port Gi3/3 and port Gi2/1
which means that the switch saw same mac address Host 00:0F:FE:2C:55:5A on port gi 3/3 and gi 5/13 which means that there is a loop some where in your architecture. It similary says that it saw same mac on port Gi3/3 and port Gi2/1.

Can you please run these commands during high cpu usage ?
It would be easier to identify the root cause of the High cpu. Also, are you expierencing a constant STP topology change ? since there is a good amount of control traffic even with less cpu usage.

with high no. of host learning drops in the last of the show platform packet stat means :-
"This situation is often the result of network topology instability. For example, if the spanning-tree topology changes, the switch generates Topology Change Notifications (TCNs). The issue of TCNs reduces the aging time to 15 seconds in PVST+ mode. MAC address entries are flushed if the addresses are not learned back within the time period. In the case of Rapid STP (RSTP) (IEEE 802.1w) or MST (IEEE 802.1s), the entries immediately age out if the TCN comes from another switch. This age out causes MAC addresses to be learned anew. This is not a major issue if the topology changes are rare. But there can be an excessive number of topology changes because of a flapping link, faulty switch, or host ports that are not enabled for PortFast. A large number of MAC table flushes and subsequent relearning can result. The next step in root cause identification is to troubleshoot the network. The switch works as expected and sends the packets to the CPU for host address learning. Identify and fix the faulty device that results in excessive TCNs."

Can you please check your physical topology of how switches are interconnecte, the message and high cpu utilization with high no. of control messages and host learning indicate a STP loop in the switch fabric.

You mentioned that 3/3 and 5/13 are trunk ports , but where is 5/13 connected. I don't see it connected to any of your 2900 series.

check your switches if they all are running spanning tree using sh spanning-tree or sh spantree , if not then enable spanning tree on them.
