After upgrading my C40 to TC6, when I'm doing a presentation the touch panel defaults to Secondary Camera (source 2) instead of PC (source 3). The DefaultPresentationSource settings only affects the standard remote, and probably Call Control in the Web-GUI.
Is there a way to get this back to normal without downgrading or buying new HDMI-VGA cables?

This is a issue in TC6.0 release and has been fix in TC6.1(alpha version now).

Which version did you run before?
Is anything connected to the input port two?
Check the config:
Configuration/Video[1]/Input[1]/Source[1]/PresentationSelection[1]
I would try set the not used or camera ports (source 1/2) to
Video Source PresentationSelection: Hidden and the source 3 to automatic
and DefaultPresentationSource to 3
Does this help?
Btw, there are no vga2hdmi cables, only converter/scaler, as hdmi is pure digital and vga pure analog.
DVI can carry both.

Tried all of those. Even tried changing the CameraID settings without any luck.
The Administrator Guide for TC6.0 on page 102 says "If using a Touch controller this setting has no effect" about the DefaultPresentationSource setting.
The Web-GUI and the old remote is effected by this setting

do you know how far away the 6.1 release is?
Would it be possible to get a 6.0.1 release that fixes this exact problem?

Just tested TC6.0.1 and TC6.1, seems like issue is not change as compare to TC6.0.
Not sure if this is intended behaviour going forward, but have raised an internal bug for this, will update when there is update.

Yes, but as a college has a c40 and we were able to fix it by reconfiguring i think the PresentationSelection
parameter, so how is this set for your different inputs?

It was supposed to be released by now however just got delayed a bit we can expect a release soon.
No confirmed dates as of now

Sorry to disappoint you but there is no assurance that TC6.1 will have a fix for this issue. Development team is still working on to fix few critical bugs (including this) before the stable release is out.
