Does catalyst 9800 embedded on a catalyst 9100 access point support mesh functionality? Is there any major difference between embedded controller and Physical 9800 WLC controllers

Depends on requirement, i do not see any difference featurewise, But if you looking dedicated WLC Role with large deployment, suggest to have Physically controller ( also for high availability setup)

how big is this deployment ?

The main difference is that EWC only supports flexconnect local switching not central switching.

It looks like mesh is not supported on EWC.
