Hi,
1) I'm convinced there is a bug in the 145 AC 10.4.1.0 GUI software regarding the native VLAN. I've tried changing the native VLAN in "Global AP configuration" and it always fails with an error along the lines of "Error in setting IP" or worse it tries to configure 802.1X settings. I found a workaround that involves downloading the configuration TXT, editing the command that sets the VLAN and re-uploading - is this safe? How do I report this bug to Cisco?
2) I want to create two WLANs on two different VLANs on the 145 AC access point - I have only one operating alone (no mesh). When I do this, does it put the PoE Uplink port automatically into trunk mode? Do I then proceed to connect the access point to a trunk port on my CBS350 switch? This isn't documented at all.
3) Is there any way to change the VLAN that the management interface is on? I don't want wireless clients to be able to access the web GUI. Ideally I want the management interface to be on my existing management VLAN which I will pass over the PoE uplink port so I can manage the device using a wired-only connection via my switch. Can I use the trick of editing the config file directly to solve this?

If it's not in the user guide then your only option is to contact Cisco TAC.
I expect they'll tell you editing the config manually is 'unsupported' meaning at your own risk.
The only way to get a bug opened with Cisco is to report it to TAC, they reproduce it and then open a bug for it which then goes onto the queue for development. If and when it gets fixed depends on how serious it is and how many other fixes they need to get into each release.
You would be better off going for an enterprise class product for your requirements.
