I've recently set up a Smart Account for our UC upgrade to 12.5 and new Cisco EA/Flex agreement, What I'm noticing within our Smart Account is that there are both the EA licenses and old licenses. Is it possible to remove the old licenses and just see the EA/Flex licenses?

Why do you want to remove those licenses ?
Create a virtual account called "old license" and move those old perpetual license to the account which you created.
If you want to remove it completely open a licensing Ticket from below link and request them to remove it.
