Is there a way of gracefully shutting down a switch (CatOS) and a router (IOS) short of powering them down?

If you want to leave the device on the network but offline you could shut down the devices uplink connections.
If needs be you can then do a no shut to bring the device back online.
On a router you can use the command reload.
I'm not very fimiliar with CatOS.

Sorry, just to be clear you shut down the interfaces
upstream from the device you wish to isolate.
i.e RTR ------------- SW
RTR shutdown interface SW offline
As the RTR is still live on the network you can do a no shut on the interface to bring the SW back online.
RTR no shutdown, SW back online.
