WLSE rogue access point suppression is shutting down the port channel to the whole switch instead of the port where the rogue is connected. Is the WLSE suppression not granular enough, or do I have something mis configured? I am running WLSE 2.9 in a fully cisco switched environment.

See http://www.cisco.com/univercd/cc/td/doc/product/rtrmgmt/cwparent/cw_1105/wlse/2_11/u_gd/wids.htm#wp1000229 to understand how this works better. Switch port tracing and suppression is a best-effort approach and is not 100% guaranteed to yield accurate results.

In vers 2.11 you can setup to skip over trunk ports/giga ports and so on as to not kill the switch uplink port. I had the same problem as you and have decided to shut off this option since it was causing so many problems. A call to TAC said they knew about such issues but really arnt putting much effort into fixing that part of WLSE.
