Yes... in fact, you can have ECE retrieve emails from any folder. The issue, if any here, is that you can only retrieve emails from one folder. So if you wanted to retrieve from the junk email folder, it would only be from the junk mail folder, not in addition to the inbox. You can specify the folder name when editing the email alias.
